I have a 2006 f250 diesel and i too am getting the trailer brake controller fault. THe fault comes on everytime the truck is started but can be reset. It will also come on if I manually operate the brake controller. The controller is operating properly and the trailer brakes work fine. You may need to open the entire harness all the way and check each wire.
